Fresh Water Sanitation

Thinking forward a few weeks when I flush the antifreeze out of the lines and sanitize the fw tank.
Should I also run the water through the lines so those get sanitized as well?

Yes

When you sanitize the tank. Run water into all lines and let them sit pressurized for a few hours or even overnight. This will sanitize the lines as well.

I sanitize the FW system with bleach. After I fill the tank completely with the solution I let it sit for a few minutes. I use the pump to flush out all the antifreeze from all the lines, this fills the lines with the bleach solution. I drain and refill the tank a couple of time to rinse it out then run water at each faucet until I don't smell bleach in the water. I keep the water heater bypassed so that it does not get any bleach in it. When all the bleach solution is out of the system I will run water into the water heater with the anode out to rinse out the tank.
