Water pumps have a pressure switch, and if there is an air pocket in the system, it can take a long time to build enough pressure to shut off. Air compresses easier than liquid, and that can cause long run times. There is also an adjustable diaphragm on the pump at the pressure switch.
A leak can also cause problems. Check all your connections at the sinks, and the water pump. Has it acted this way all the time you've had the unit, or did it just start doing this.
