Rust marks from staples showing through roof

I have 4 staples showing rust spots through the roof membrane. It doesn't feel like they've popped through. Any thoughts?

Being over the one year warranty, the easiest thing to do would be, pull the staples, and seal the holes with Eternabond tape or caulk with something like the Dicor self leveling caulk. If rust is showing, there is water getting through the rubber membrane where the staples are pushing up.
