Where I used to work we sealed over the old. Where I work now we remove all the old sealant. IMO both are acceptable as long as the seam is sealed.

IMO its a matter of aesthetics, and I will admit that all new sealant looks better. We use a multi tool with a flat blade to cut off as much sealant as possible and then peel the remainder.
