I would remove the entire door assembly. Clean all the sealant off the flange and sidewall.

Then use butyl tape on the flange, screw the door back in place, and then trim any tape sticking out with a plastic knife. At that point you shouldn't need anything else, but you could run a bead of silicone on the top and sides.
