You have NO Keystone or Alpha Systems warranty on your roofing membrane.
Keystone's roofing warranty extends for the first year of ownership and the Alpha Systems warranty "applies solely to the original retail purchaser of a
finished product".
The Keystone One Year Warranty is "long expired and not in force at this point".
The Keystone Three Year Structural Warranty specifically excludes the following:

THE LIMITED BASE AND STRUCTURAL WARRANTIES WILL NOT APPLY TO:
• Routine maintenance including, without limitation, caulking, re-caulking and waxing of the body of the RV, tightening screws, brake squeak/lock-up/adjustment, latches, locks, combustion systems, changing fuses, or light bulbs, and maintaining the air conditioning and heating systems;
• Any water leaks or related consequential damages that are a result of your failure to properly maintain the exterior seals as required in the Owner’s Manual.
• Any water leaks or related consequential damages that arise after the limited one-year base warranty expires (water leaks are covered under the base warranty and not the structural warranty);

This Limited Warranty from Alpha Systems LLC. (“Alpha”) applies solely to the original retail purchaser of a finished product (“Product”') that includes a roof membrane supplied by Alpha (the “Alpha Roof Membrane”). Alpha warrants to the original retail purchaser (the “Purchaser”) that for a period of eighteen (18) years from the original purchase date of the Product, the Alpha Roof Membrane shall be free from defects in materials that cause the Alpha Roof Membrane to degrade, deteriorate, or dry rot. This Limited Warranty is non-transferable
Since the Alpha Systems warranty is not transferrable to you and the Keystone 1 year and 3 year structural warranties have both expired, there's no "warranty in force for your roof" and you are essentially "on your own for repairs"....
That's not the news you wanted to hear, but at this point, the repair of any water damage is between you and possibly the person you bought the trailer from. If there's any recourse available, it's dependent on your state laws and the sales agreement between the seller and you.
Now, how to repair the roof.....
First, I'd recommend climbing on the roof, cleaning it well, inspecting it COMPLETELY, look for any scrapes, cuts, broken plastic on EVERYTHING that protrudes from the top and through the membrane. Repair or replace anything that's questionable.
Then start at one end of the trailer and inspect EVERY INCH of sealant. Look for any damage, voids, loose sealant edges or missing sealant. There should be a "sealant bead" around everything that protrudes through the membrane and a sealant bead on every strip of molding that holds the membrane to the trailer roof or sidewall structure. Repair, reseal or replace any questionable sealant.
Then go inside, searching for any "water damage" and make a plan to repair that damage....
BUT: Before you start on any "water damage repair" your FIRST PRIORITY is to stop any possible leaks so there is no further damage potential from leaks.....
Your roof should be inspected at least quarterly (it's a recommendation in the Owner's Manual) by someone who has a vested interest in keeping the trailer in good repair. Whether that's you or a TRUSTED RV serviceman is a choice you'll need to make, but keep in mind that few people will maintain your property with the same "due diligence" that you will have for it, so choose any repairman carefully.
