Problem Solved.
The thermostat has 4 modes: Off, Fan, Cool and Heat.
I assumed clicking on the fan as the choice, just ran the fan and had a low and high output mode.
I discovered it also has an "Auto" mode. When I set it to "Auto", the fan in heat mode only ran when heating. The same was true for the AC.
