You ask if "you have antifreeze go through it while the pump is on will that cause a problem?"

With the system in bypass the answer is no - it bypasses the hot water heater and just sends the antifreeze right to the hot water lines. If you run antifreeze with the pump and it is not in bypass it will fill the hot water heater - something I would avoid.
